I've also encountered this problem.  Looking at the database it would appear that the settings are stored correctly.  However when loaded the "Registered Users" role is added dispite not being present in the database are for settings.  I've also noted that if only the Administrator is selected that it will not automatically check the "Registered Users" role.  This unfortunately has prevented me from using this module as I had intended, which was to provide a way for people to upload files to me without allowing other users from seeing (and downloading) them as well.
